关于mdp文件

                                      

今天整理了mdp文件，mdp文件分为三个板块，也就是说这个文件告诉你用什么方式来做运算，并确定运算的参数。我们可以自己写出这样的文件，次序影响不大。所以最重要的是针对要做的工作确定最主要的因素。

经验是重要的，经验靠多练，多尝试。但原理更重要，所以接下来stan会多写一些有关动力学模拟的基本原理。

The Molecular Dynamics Parameter (.mdp) file contains the parameters for the Molecular Dynamics simulation，e.g. time-step, number of steps, temperature, pressure etc. It includes comments, preprocessor, parameters of describing what to do, to save, when to stop, and how to calculate the interactions and how to find the neighbors of each atom, and so on.

The important parameters of a mdp file include algorithm, maximum number of steps to perform, method to determine neighbor list, frequency to update the neighbor list and long range forces, treatment of long range electrostatic interaction, long range Van der Waals cut-off, bond types to replace by constraints etc.
